I would give Logan additional reps, in the first part of the week. If there is ANYTHING that inspires confidence, have him practice with the 1st team and name Logan the starter.
Stanton is like a poker player that touches his mouth when he bluffs, and plays with his chips when he has a good hand. And everybody at the table knows his 'tells'.
The reason it looks like Stanton throws into triple coverage is because defenses are playing zone, with DBs deep enough to watch the quarterback's eyes. As soon as he locks on to a receiver and starts his throwing motion, everyone breaks to the receiver/ball. When Stanton doesn't (or can't) lock-on to a receiver for several seconds, he will throw behind the receiver and often high.
Maybe Stanton is "better", but when you have your opponent figured out, it is a little bit easier to defeat them. Even when your defense is statistically the worst in the NFL. Give Logan an opportunity; Stanton has played himself out of the starter role.
